In order to get the flute, you will have to complete a side quest. You don’t get the flute but you get someone who can play the flute.
Head up to the Rito area on the map.
Here you will find Penn and he has some side quests for you. Follow him around to the various stables around the lands and he will eventually be seen talking to some musicians. The flute player is the last one and he can be found down near the Highland Stables. He is up in a tree there, complete his quest and he will join back up with the band. From there you need to drive them to the Fairy and she will pop out of her flower.
